Using Office 365 SharePoint. Is it possible to add an employee to the Org Chart who doesn't report to who i have in my root id. For example my root ID has a manager but in the list below i want to include another manager who reports to a different person.

The described case is alike the one viewed in an article Create an org chart with two root managers. But in your case, you will need to configure more complex logic of hiding elements since employees are on different levels and don't have a common manager. Also, I would advise you to consider using of a dotted-line manager.
If you describe your case with more details and screenshots, I would try to help you configuring the chart you wish (but I am not sure still that it's possible).
