Should I purchase a license for the helpdesk system for each application or can I use one license for several versions of the helpdesk within one sharepoint? Thank you.

You can create as many HelpDesk instances as you wish within one SharePoint domain or farm. More licensing details for SharePoint Online and On-Premises you can find by the links.
