I have clients which do not want to grant a 3rd party tool Sites.FullControl.All which gives the tool access to every site collection in the entire O365 ecosystem (every SharePoint site, including those created by Teams, etc.) as well as settings, features, etc.. Is there a way to use this tool and provision forms more manually? I am assuming no.

Try using Sites.Manage instead of Sites.FullControl.All. If that doesn't help, consider granting the app permission to manage a specific site:
Also, note that the package does not share access with any external services; it communicates directly with SharePoint the same way as the Designer does when you modify forms manually.
Thank you, that does seem to work. I would suggest that this be included in the documentation as it’s an easier sell for customers than Sites.FullControl.All.
